Longer wheelbase and perhaps, though hard to tell exactly from these photos, a swingarm pivot that is lower on JL's bike than Rossi's

You can quite easily see that the rear wheel of Lorenzo's bike is in the middle of the adjuster, while Rossi's is pushed right to the front.

Also look at Vale seat. It's much more forward and goes also farther back. Lorenzo eliminated the seat stop he was using but his is still forward compared to Vale's. Vale must get a lot more weight up front under braking and in the rear under acceleration compared to Lorenzo.

They are ridiculous . Surely there isn't a regulation about body work . Next thing, they will be putting F1 wings on them.

Well, no. Wing size and downforce will always be limited by the fact that the direction of force pivots with the direction of roll.

A wing that stays perpendicular to the ground might be interesting, though.
