Without the World Champion competing, Randy Krummenacher having quit his team for reasons that have now come to light, World Supersport returned to qualifying after a five month break. Without a specific qualifying tyre, best times could be set early or late in the session. Qualifying, for the first time in World Supersport history, now counts for grids on two races with an added Saturday pandemic race every weekend this year.
Andrea Locatelli briefly held the quickest lap only for Phillip Oettl to take it with a 1'43.376. Jules Cluzel, Lucas Mahias and Isaac Viñales got themselves provisionally onto the front two rows early on.
Ten Minutes in, Oettl improved on the best lap and was joined by Viñales behind him. Andrea Locatelli was the first into the 1'42s with a 1'42.691 followed by a 1'42.640, over half a second quicker than anyone else, but still short of Randy Krummenacher's 1'41.775 from last year.
Jules Cluzel put himself on the front row with three minutes left, in a group of quick riders crossing the line in a clump. Andrea Locatelli took a few more tenths of a lead with a 1'42.214, over half a second ahead of Cluzel and over a second quicker than fourth placed Lucas Mahias.
As riders in with a chance to upset the front row hit traffic, places were set at the flag. Andrea Locatelli took pole position for his second qualifying in a row, ahead of Jules Cluzel and Phillip Oettl. Lucas Mahias, Isaac Viñales and Corentin Perolari rounded out the second row.

Unsealed engines
Due to the FIM seals being removed from two of Krummenacher's engines, one of De Rosa's engines, and one of Fuligni's engines, all results obtained with them at Phillip Island 2020 have been voided.
